Having all buildings built is a severe mistake, your colonies should be specialized, your colony should stop growing at size 24 (share all food) and building for reducing food upkeep should be replaced with building for improving happiness events (you can get happiness events every turn and they can give you things like 1000 energy) and more importantly you should produce more units.
